00: Make RR/HRV output changes independently reproducible - #102
Review fixes reject non-finite NN inputs, invalid cosinor periods or moments, unknown daily TRIMP, mismatched supplied NN clocks and regressing HRV/RSA/CVHR clocks. Capped artifacts have an explicit gap label. Recorded segment timestamps are preserved. Fresh-clone reproduction starts with an online dependency fetch.
Latest full lower-bound check: Dart 3.5.0 analysis clean, 952 passed, 6 existing capture skips. All 58 current output-change cases pass on Dart 3.11.4 in the cumulative framework branch, including the unchanged exact numerical fixtures. The follow-ups in review 5761321789 were addressed in d059e6e after 14 new regression cases failed on the old behavior. Latest CodeRabbit review generated no actionable comments, and the Sourcery check is successful for d059e6e. GitHub CI still awaits maintainer approval for fork workflows.
This is PR 00 of the split of #99. It targets main and contains the independently reproducible output changes. The framework, RR/rhythm and HRV/respiration follow as cumulative draft PRs.
A timestamp precision error and several numerical policies change RR and HRV results, but #99 bundled them with a large framework refactor. This draft isolates the batch output changes and supplies small synthetic fixtures, an old/new reproduction tool and focused regressions.
This branch is based on up/main3a7ca34 and replaces the output portion of #99. The aggregator draft stacks on this branch; the flake draft is independent. #100 and #101 are already in the base, and #98 is retained. Nothing has been pushed or opened.
What changes
Split artifact runs exceeding 32 classified beats into gaps. The cap is an internal ESTIMATE rule with low confidence.
Measure Lomb-Scargle time relative to the first sample and abstain for non-finite beat timestamps.
Run dart run tool/reproduce_outputs.dart; --json returns unrounded current values and --corpus-json returns twelve differential cases. The recorded old column was measured on 3a7ca34. The tool can also be copied into that checkout to recompute it. Fixtures contain deterministic formulas and recorded observations, with no personal measurements.
Main already excludes timestamp gaps in batch irregular-rhythm differences. That unchanged result is a control. The stream fix and checkpoint policy belong to the aggregator draft. Batch L5/M10 circular sums and first-winner comparisons are also unchanged on the rebased head. Their near-tie controls retain the same starts; chunked merges can reorder profile sums later.
Methods are cited beside the code and in ALGORITHMS.md. The RR cap and zone interval-credit rules are explicitly internal policies. The relative cosinor threshold is a numerical identifiability policy. Checked last-digit tolerances do not establish universal error bounds.
Tests
Dart 3.11.4 on Linux. dart analyze reports no issues. Full timeout 3000 nice -n 10 dart test -j 2 --reporter json: 922 passed, 6 skipped, 0 failed. The six skips are existing optional capture tests whose input is absent.
Each commit's new test files compile and pass at that commit. All nine output regressions fail when run against up/main, proving they detect the old outputs. Twelve additional public-batch cases match rebased #99 exactly and are frozen before the framework conversion. No tests use NaN list equality. Dart 3.5.0 itself was not run locally.
Suggested review order
d8e151a Leave long RR artifact runs as gaps. +742 / -74, 7 files.
580e167 Compute HRV moments without subtracting a large mean. +470 / -247, 5 files.
c17280c Make the changed batch outputs independently reproducible. +166 / -2, 5 files.
The first commit includes the shared batch RR kernel because the capped corrector needs it. Its local sorted-window optimization arrives there too; it has no aggregator dependency. The last commit adds boundary, near-tie and timestamp-gap controls plus the frozen split-2 corpus.

Questions for the reviewer
Are the internal 32-beat cap and numerical singularity gate acceptable with the documented abstention behavior?
Are the synthetic cases and unchanged gap/near-tie controls sufficient for reviewing the output policies before the framework conversion?

Summary by CodeRabbit
Changes to Analytics
Updated calculations may produce slightly different results for heart-rate variability, respiratory and circadian metrics, training load, time in heart-rate zones, and related analyses.
Long runs of detected RR artifacts are capped by default; over-cap beats are excluded and may affect corrected beat counts and downstream results.
Input Handling
Affected metrics are unavailable when beat-time data contains non-finite values or regresses, or when required inputs are invalid.
Training-load results are unavailable when daily load data contains non-finite values.
Documentation
Added guidance for reproducing and interpreting changes in batch results.
Lipponen & Tarvainen (2019), Peltola (2012). The 32-beat cap is an internal ESTIMATE rule, not a published threshold. Include synthetic input recipes and old/new measurements.
Lomb (1976), Scargle (1982), Press & Rybicki (1989). Shift the spectral origin to the first sample before forming trigonometric arguments; pin the unrounded power on synthetic epoch seconds.
Preserve Task Force (1996) and Welch (1967) formulas for finite inputs. Timestamp validity is an implementation guard, preventing endless segment walks and invalid integer conversions.
Nelson et al. (1979), Methods for cosinor-rhythmometry; Welford (1962) centered co-moments. A relative determinant gate replaces the absolute pivot test; preserve upstream significance policy.
Banister et al. (1975); Morton et al. (1990); Neumaier (1974). Preserve EWMA formulas and bounded-prefix priming while matching the arithmetic of the later incremental path.
Karvonen (1957) supports reserve zones only. Duration credit is an internal ESTIMATE rule with low confidence; preserve cadence validation, median capping and tail credit.
Witting (1990); van Someren (1999); Welford (1962). Preserve batch profile sums and first-winner ties; centered variance changes last digits in IS and IV.
Task Force (1996); Welford (1962). Port centered NN, lag and bin moments into batch code and retain shared spectral jitter policy. Rejection and breathing-line exemptions remain internal ESTIMATE rules with low confidence.
Record synthetic old/new observations and freeze twelve batch-only cases before aggregator adoption. Pin unchanged batch timestamp-gap exclusion and circular near-tie selection as controls. Methods and internal-policy limits are documented with the results.
This PR isolates the batch-output portion of #99: it changes RR artifact-gap policy, timestamp and numerical stability behavior across RR/HRV, cosinor, spectral, load, zone, and circadian metrics; adds explicit abstention and identifiability policies; and backs every changed result with deterministic synthetic reproduction tooling, frozen parity fixtures, focused regressions, and documentation.

RR correction defaults to a 32-beat artifact-run cap; callers can disable the cap. Shared kernel logic handles classification, interpolation, and window statistics. Results include input-beat source indices, and over-cap runs are labeled as gaps and omitted.
HRV calculations and timestamp validation lib/src/onehz/clinical/rmssd_gate.dart, lib/src/onehz/clinical/hrv_*.dart, lib/src/onehz/respiration/*, test/output_changes/nonfinite_test.dart, test/output_changes/review_inputs_test.dart
HRV calculations use shared RMSSD gates and centered moment methods. HRV, RMSSD, RSA, and CVHR paths add absent-metric results for specified non-finite inputs and regressing timestamps.
Cosinor fitting uses centered co-moments and a relative determinant threshold. Lomb–Scargle calculations use times relative to the first sample. Circadian total variance uses a running centered calculation.
Workload and zone aggregation lib/src/onehz/clinical/load_trimp.dart, lib/src/onehz/workout/hr_zones.dart, test/output_changes/ctl_test.dart, test/output_changes/trimp_test.dart, test/output_changes/zones_test.dart
TRIMP uses compensated summation. Training-load calculations reject non-finite daily values and evaluate the existing recurrence with affine recurrences. Zone duration groups interval credits by zone and gap duration.
Batch reproduction and output records tool/reproduce_outputs.dart, test/fixtures/output_*.json, test/output_changes/*, ALGORITHMS.md, CHANGELOG.md, docs/OUTPUT_REPRODUCTION.md
The reproduction tool generates 12 deterministic input variants. Fixtures and tests capture and compare selected results. Documentation records algorithm changes, reproduction steps, and observed outputs.
OpenStrap/analytics#101: Changes several of the same calculation paths, including cosinor, HRV, TRIMP, RSA, and CVHR.

The input-validation fixes are in place. Remaining concerns involve RR comparison coverage and additional memory or CPU costs on jittered or artifact-heavy recordings and non-finite activity histories. These support merging with bounded follow-up; Edge must bump its algorithm version when adopting the changed outputs.

**Malformed NN input throws**
When `nnMs` contains infinity or a gap-aware five-minute segment contains only NaNs, `_centeredMoments` throws for infinite NN values, and the five-minute segment collection force-unwraps a null mean. `hrvTime`, nocturnal RMSSD, or session RMSSD therefore throws instead of returning a metric or an absent result.
Handle non-finite NN values and null segment means without throwing, returning an absent metric when the input cannot produce a valid result.

**Invalid periods produce present fits**
When a caller supplies a zero or NaN `periodHours`, `cosinor` computes trigonometric columns before `_finishCosinor` rejects the period; the resulting NaNs pass the determinant check, so callers receive a present fit containing invalid values instead of an absent metric.
Reject non-finite or non-positive `periodHours` before computing the trigonometric columns.

**Missing days understate initial loads**
When `dailyTrimp` contains NaN values in the bounded priming prefix, `ctlAtlTsb` skips NaNs when accumulating the seed but divides by the full `prime` count, treating missing days as zero and understating the initial CTL and ATL.
Divide the priming sum by the number of non-NaN observations included in it.

<issue_to_address>
**Missing days stop load decay**
When a post-prime `dailyTrimp` entry is NaN to represent a missing day, `ctlAtlTsb` skips a NaN day without applying the zero-load EWMA step, so CTL and ATL remain unchanged for that day instead of decaying; callers encoding a missing day as NaN get inflated load and TSB.
Apply the recurrence with a zero load for NaN entries rather than skipping the day.

**Over-cap artifacts lose their types**
When an over-cap run contains beats that would otherwise classify as `extra` or `missed`, `RrCapWindow` replaces every beat in an over-cap run with `BeatClass.longShort`, even when the correction rules identify those beats as `extra` or `missed`. Callers inspecting the public per-input `classes` result receive misleading artifact classifications.
Preserve each beat's classified artifact type while marking the run as a gap, or represent the gap explicitly rather than reporting every beat as `longShort`.

**Supported SDK tests reject correct results**
When the transcendental math results differ by a few floating-point bits between the fixture-recording SDK and another supported SDK, the exact equality assertions reject correct results when `dart:math` rounds trigonometric calculations differently from the SDK used to record the fixtures. The corpus and these regressions then fail on a supported SDK despite equivalent output within floating-point rounding.
Compare floating-point outputs with appropriate tolerances while keeping exact assertions for discrete values and booleans.

**Shared kernels form import cycles**
Each caller imports its extracted helper while the helper imports a symbol back from that caller, coupling both layers in a cycle; the HRV gate and RR kernel cannot be evolved or reused independently without traversing the caller library boundary.
Move the shared constants and enum into a dependency-neutral internal library, then have both the callers and helpers depend on that library.

Restrict the soft cap-cut classification to the beats the scan needs.
Each soft over-cap run queues the whole remaining suffix (cutB, b, ...). The next pop calls classify(a, b, start, prev) over that entire suffix, although only the beats up to the next cut are used. A recording with many separated soft over-cap runs therefore costs about O(beats × cuts) CPU time. Limit that classification to a bounded window, or classify in one forward pass.

Update the soft over-cap cut handling in the scan around `hardCut` and `cutB` so

Reject non-finite cosinor inputs before fitting.
A NaN time, value, or periodHours passes the determinant gate, because NaN <= x is false. The function then returns a present fit with NaN mesor and amplitude. round6 serializes those fields as null.

A NaN or infinite epoch value makes ssTot NaN. The ssTot == 0 check does not reject NaN, so the function returns a present CircadianNp with NaN IS and IV. Add an up-front isFinite check. The in-loop branch then never runs.

In the calculation using x and ssTot, validate that every activity value is

lib/src/onehz/workout/hr_zones.dart:189 Minor · Performance & Scalability · Poor tradeoff
Use compact, order-preserving grouping for the exact-gap histogram in timeInZone.
Lines 189-196 create one Map<double, int> entry for each distinct exact gap. With jittered timestamps, most gaps are distinct. Each zone map can then hold close to one boxed double key per adjacent sample pair. This transient allocation is added to the existing sorted copy and cadence list, and it grows with stream length.
Clipping gaps to cadence before grouping would reduce the entry count. It would also change the summation grouping for gaps at or above cadence, and it can change the output values. A correction must keep the exact-gap counts. It must also keep each zone's first-occurrence summation order and the equality semantics of the current keys, so that the output stays bit-identical. A compact representation that meets these conditions would reduce the per-entry overhead without changing the arithmetic.

Replace the per-zone Map-based exact-gap histogram in timeInZone, initialized by
credits, with a compact representation that preserves exact gap counts, current
key equality semantics, and each zone’s first-occurrence summation order. Keep
the resulting arithmetic and output bit-identical; do not clip or quantize gaps.
The corpus does not detect a regression that keeps the three RR counts while changing retained NN values or timestamps. The coverage gap is real but narrow. The existing tests cover over-cap NN values and the dropped count, and the over-cap timestamp placement is not asserted. The current code does not show an RR calculation failure, so this is a coverage improvement and not a functional defect.
Extend the RR corpus output to cover retained NN values and timestamps.
reproduce() emits only the NN length, dropped count, and corrected count for RR. A regression that keeps these counts but changes which beats or timestamps survive an over-cap artifact run passes the twelve-case parity test.
If the output is extended, update both fixture schemas together. test/fixtures/output_batch_parity.json stores each case's rr as a three-integer array. test/fixtures/output_changes.json stores new.rr in the same shape, and rr_test.dart compares that value with the output of reproduce(). Regenerate both entries from the same output so they stay aligned.

The zones test exports only .seconds, so belowZone1 is never asserted. Its 120 bpm samples all fall in zone 2. No other inspected test gives timeInZone a sample below zone 1 or checks belowZone1. A later change that drops or misroutes below-zone-1 credit would leave the suite passing.
Add a timeInZone case with a heart rate below the zone 1 lower bound at the same maximum heart rate, and assert belowZone1.

Add a coverage case for NaN values after the priming window in ctlAtlTsb.
The regression fixture uses only finite loads. The value.isNaN skip in the recurrence loop at lib/src/onehz/clinical/load_trimp.dart:885 never runs in test/output_changes/ctl_test.dart. A change to that skip would leave the recorded output unchanged, and the test would still pass.
Decide the intended NaN behavior before you write the expected values. The doc comment at load_trimp.dart:839 says a missing day contributes a zero-load impulse and the EWMA decays. The loop skips a NaN day without applying keep, so no decay occurs. The two behaviors give different ctl, atl, and tsb values.
After the decision, add a unit test with NaN values after the first seven days. Assert the ctl, atl, and tsb values that the decided behavior produces. Do not treat the current output as the expected result without that decision.

lib/src/onehz/clinical/hrv_freq.dart:87-93 Minor · Functional Correctness · Quick win
Refuse regressing beat times in hrvFreq, as the time-based HRV functions do.
hrvFreq accepts nnTimesMs values that move backward. The default capped correctRr path can produce such values. The spectral window selection in _welchBandPower assumes ascending times. A backward step can stop collection early or repeat a clock interval with different beat values. The contiguity checks then do not detect the out-of-order samples. The LF and HF estimates can be biased, and some segments can be accepted or rejected incorrectly. The time-based functions in this change already return absent with note regressing beat time for this input.

Refuse regressing beat times in cvhrApneaScreen.
The capped RR correction can restart the beat clock at an earlier time. This screen accepts that clock. Its segmentation splits only on forward gaps, so the restart stays in one segment. _resampleLinear then never uses beats whose clock time falls back into a range it has already passed. Those beats are dropped, and the two recordings are scored as one series. The seam can also shift the baseline and excursion calculations.
Refuse the input before segmentation, as the time-domain receivers do. Non-decreasing input is unchanged.

Reject regressing beat times at the rsaRespRate entry.
rsaRespRate checks only that tSec is finite and that its span is positive. A backward step in tSec passes these checks. correctRr can produce such a step at a capped reset. Sub-window bounds are then computed by _lowerBound, which requires a non-decreasing array. On a regressing array, the bounds can include beats before the window start and omit beats inside it. Those beats reach the periodogram. The 80 % coverage gate sums NN values, so it does not detect the wrong beats.
Refuse a regressing clock before sub-window selection, using the existing helper that this file already has in scope.

Reject non-finite cosinor moments before the determinant check.

non-finite before computing the determinant. Return an absent metric using the
function’s existing failure conventions; keep the period validation and

Add a case where the clock seam lies outside the session window.
The capped-reset test places its seam at 134.5–150 s. That range lies inside the startSec: 1, endSec: 400 window. sleepSessionRmssdDetail checks the whole rrTsMs stream for regressing beat times before it applies startSec and endSec. A seam anywhere in the recording must therefore refuse the session. The current test does not check a seam outside the window. A change that moves the regression check after session filtering would still pass.
Add an out-of-window session call to the same fixture:
With endSec: 100, both seam timestamps are outside the session window. The expectation of present false and note regressing beat time then pins whole-input refusal.

Frequency HRV, RSA and CVHR now refuse regressing beat clocks through the shared helper before spectral or segment selection.
Time HRV refuses a supplied clock whose length differs from the NN vector. NN-only calls and matching clocks remain supported.
Cosinor refuses non-finite design or response moments before its determinant gate, including overflow from a positive subnormal period and from finite extreme responses.
Added the requested out-of-window session seam case.
The 14 new regression cases failed before the fixes. Dart 3.5.0 analysis is clean and the full suite passes 952 tests, with six existing capture-dependent skips. Exact output fixtures remain unchanged. The fixes are being propagated and checked on the cumulative drafts.

Review updates
