Unnecessarily short timeout for MCP server/discover endpoint #5209

Describe the bug

With CLI 1.0.98, we observed server/discover using protocol 2026-07-28 timing out after approximately one second, then falling back to initialize using 2025-11-25 . We encountered this while paused at a server-side breakpoint; without the pause, discovery succeeds and tools load.

Is that short discovery timeout intentional, and what motivated that budget? Is there a supported way to extend it for debugging, separate from the general MCP server timeout setting?
